SomethingI would suggest is adding the game to Steam as a 'Non-Steam Game' and seeing if the issue continues there. If it does, you'll also be able to use the Steam Controller settings (Steam > Settings > Controllers > General Controller Settings) to toggle Xbox Configuration Support On / Off and see if this helps too.
